The size of the user profile includes pretty much everything under \Documents and Settings\USERNAME which can sprawl with downloaded applets, temporary files left abandoned by crashing software, internet explorer detritus, etc. Most of this just wastes space and should not affect shutdown time. The 'Disk Cleanup' option from the disk's properties menu should help with some of this, although personally, I'd then reboot, and then nuke everything in D&S\USERNAME\TEMP dated prior to today to finish the job, and look around for other gunk loafing in there. Disk Cleanup will take a _lot_ of time if it's never been run before. There are a number of problems with Windows 2000 where a process or service can hold the user registry hive open even after the user logs off, and the system pauses for a minute or two when shutting down.
