One major annoyance with current behaviour is that it is not always visible to the user if part of a thread is still collapsed, which can lead users to miss messages. That can't possibly be by design.

I've never yet missed a message because of this - the change to bold of a message when a reply to it arrives is pretty obvious. Could you please request any change to this as an opera.config level *option*, because I sure as hell don't want M2 stealing more CPU cycles by having to reflow all my open mail views (inserting a new expanded entry is much more work than just bolding one) every time a new message arrives.
