I suspect the mailbase.dat file is the problem. At present, opera does
not have a proper method of recreating that file, just the lexicon
directory/contents.
Currently, the best way I know of for fixing the database, is to
export all messages, delete all sub directories of the mail directory,
and the mailbase.dat file, and then re-import the messages.
I would try doing the above, and edit the .newsrc file, and then
trying to refetch the message. When exporting, be sure to seperate
the messages by sent/received, and by account, so the import can
be set to the correct account/sent status.
The need to be able to recreate the mailbase.dat file, based on
the contents of the store subdirectory, has been pointed out to
opera software, but hasn't been addressed yet.

This may be a caching/lock issue, within windows. I'm not sure.

It should, but with so many caching options available across the many
operating systems opera runs on, it may not be feasible to force a files
to be synced on disk, without a severe performance hit.
