ColdFusion will search up from the currently requested template until it finds 
an application.cfm/application.cfc and stop there, but it WILL go above the web 
root to find one.

 So in your instance, admin.mysite.com is probably not (physically) beneath 
www.mysite.com on disk so you could simply cfinclude the application.cfm across 
sites. 

 Or, knowing how CF searches upwards, structure your directory as;

 c:\websites\mysite.com
 c:\websites\mysite.com\Application.cfm - shared between both sites
 c:\websites\mysite.com\www - mapped to www.mysite.com in IIS/Apache
 c:\websites\mysite.com\admin - mapped to admin.mysite.com in IIS/Apache

 so any requests to either www or admin would cause CF to search upwards and 
find the application.cfm in the c:\websites\mysite.com folder
