Just sorta thinking out loud...
When you boot the #2 XP - a clone - all the shortcuts to programs will
point to the #1 XP drive. They will want to use the registry. It shouldn't
matter since the registry was also cloned but it seems they are finding
*some* sort of difference that leads to the need for reconfiguration.
Unfortunately, I have no idea what that difference might be.
To confirm, next time you start an app and it needs activation cancel it out
and try starting the app again by browsing to the exe rather than using a
shortcut.
FWIW, I have exactly the same problem with some apps wanting
reconfig/reactivate but it is totally understandable since I dual boot with
Win98 and the Win98 apps have to use the XP registry.
One thing I have always found handy is to use different wallpaper on a
cloned drive...an instant visual reminder of which drive I have booted.
